It may not be the best course but one that I really like and that has a downhill finish is Royal Porthcawl.

While the clubhouse is at the highest point of the property, Pasatiempo's 18th is downhill. The second shot at Engineer's is as well.

SFGC is barely downhill, but yes, technically you'd have to count that.

As far as Presidio, perhaps you misread? The question was "best" course, not "messed" course.  :D

I vote for Kintore ( a "Scottish course you haven't heard of" ) , as I have always found the off-putting feeling that your second is going to land in the clubhouse , an ingenious design .

Woking and Grandfather are two that belong in the first rank.

Delamere belongs in the second rank but worthy of mention. I will throw Noordwijk into most disappointing.

The one I would most want to play over and over is Pinnacle Point, although if I ever play Kapalua that 18th might supplant it.

Interesting thread. I assume your point being that clubhouses are often sited on high ground to give a view of the course?

The driveable par 4 last at North Berwick plays from an elevated tee but it doesnt really feel like a downhill hole? The par 5 last at Castle Stuart played downhill also. And the 18th at Notts (Hollinwell) is downhill all the way.

As CJ said, Pine Needles is a very good down hill finishing hole.  It was originally the first - so that might be a bit of a disqualification.
