I don't have a putter cover, but am curious why a putter cover would be unacceptable when a driver cover is presumably acceptable.

 My reason: The graphite shafts are susceptible to destruction on the drivers as they rub the bag edge or collide with other clubs.

I don't know enough to know whether such damage is likely to occur, but if true, then (a) it still doesn't explain why headcovers were acceptable on woods before graphite shafts, and (b) it would support having long headcovers on irons with graphite shafts .... but you never see those.
