Was native sand used for all the bunkers at all 3 courses?
Is the native sand ideal for use bunkers?

I don't know the answer, but, if you'll permit me to add an amendment to your question, I'd like to know if the sand used to cap the fairways is the same sand as well ?

I think they just dug holes?

Reminds me of that Bobby Clampet quote when he was leading at Troon, he said something to the effect that "there's too much sand in the bunkers" and the greenkeeper replied "for all I know, it goes all the way to China."

All the bunkers at Bandon use native sand.

The sand source in the Bandon Trails bunkers fall into two catagories, as follows:
 
Holes 1,2,18, and 3,4,5,6,14,15,16,and 17 have sand from where they were shaped in, i.e., they were "just dug."

The bunkers in the forest holes, #7 through #13, have sand from a dune just west of the old entrance road west of #3 fairway.

The sand cap for holes #7 through #13 came from excavations in that same portion of the course.  All the remaining holes (1-6,14-18) have no cap, i.e., sand as nature provided.

Paul T:  That quote about the sand in the bunkers at Royal Troon was from Gary Player in the practice rounds that year, not from Clampett.  Player, of course, was the world's leading authority on bunker play then.  The greenkeeper's reply was priceless.

Most of the bunkers at Pacific Dunes were built with the sand that was in place when we dug them.  (I'm sure a lot has blown out over five years and been replaced.)  

That wasn't how they built Bandon Dunes -- all the sand in those was brought in from one location, I believe it was from the dune cut made to bring in a maintenance road, which became the entrance to Pacific Dunes.
